About apt-spy :

is the file created by it

/etc/apt/sources.list.d/apt-spy.list

effective (read by the system)

or must the lines created by it copied to sources.list ? It's not very clear to me.

The system reads both files (sources.list and the one created by apt-spy) so you should comment the lines in sources.list that are equivalent to the ones in apt-spy.list. Of course, if you changed sources.list with the servers apt-spy picked and deleted apt-spy.list it would work the same.
